Why aero bars? (if you don't mind me asking) Are you planning some tri-athalons or TTs?
You have to get used to anticipating your shifting, but more so your braking!
Your body will get unstable when you close in (your shoulders and arms) on your bars in the aero position. Practice, practice: It is something that will just come with more time in the saddle and miles. Practice riding no hands and see how stable you are, then slowly lower your body into the aero position, but don't hold the bars, keep your hands free. Your ride should be both comfortable and stable in this position. Also your bike becomes much more stable at speed too. But don't forget that aero bars really are best suited for low traffic, solo, mostly straight and flatish rides. Another thing, despite the padding and such on the aero bars, you really shouldn't be weighting the front end (ie supporting significant body weight on the bars and pads). You should be light in the saddle, with most of your weight on the pedals.
Lots of roadies, ride in the sudo-aero position, with their forearms lightly resting on the bar tops (just on either side of the stem). I actually grab my cables (I ride Shim D/A) sometimes. You can get some serious sustained speed in this position. HOWEVER, as with aero bars, your hands are not near your brakes. So paceline riding, (unless you are on the front) or riding in even marginal traffic is a big no-no.
