The title/article is conflating his language, like everyone else who is not really keen on making the distinction:
The "Enemy" of which he speaks is Satan. Within Franklin's worldview, Satan has many tactics to try to destroy the Church, one of which is to get people to succumb to the so-called practice (or "lifestyle") of immorality. Those who are opposed to doing the will of God live immorally, or if one lives immorally, one is moving in the direction of opposing God's will. This immorality can also be sexual or otherwise. It is these people that he is saying to not be allowed into the churches lest they corrupt everyone else.
You'll notice he qualifies himself about not being "against gay people". If you think he is referring to gays as the enemy then you've missed the point. He's not against gay people as he is against immorality within the church and the congregations that are blind to it.
While I don't agree with Franklin on homosexual orientation being immoral, I do feel he needs to be more sensitive about certain nuances and distinctions lest there be misunderstandings like this. Also, we need to take note of the context: he's talking to people in his "in-group" so you're hearing jargon that may not necessarily carry the same meaning when taken out of context.
