You might also look in Hell's Kitchen and Upper West Side. The focus of the gay community is slowly moving north.

There is the Jane Hotel in the Meat packing district. I don't know your budget, but it is reasonably priced, but rooms are small. Less than $100.00 per/nt but may involve a shared bathroom

There is the Chelsea Hotel that has rooms for about $150.00 per/nt with shared bathrooms

You have to remember that NYC can be expensive for hotels and you basically get what you pay for

Transportation in NYC is a breeze there really is no particular reason to truly stay in the "gay area". You can always take the subway to it.

Try tablethotels.com they represent several in NYC, nice design hotels that are usually a bit pricey, but they have some great rates currently, 60Thompson is in SoHo nearby, but a great hotel, relatively new and a great rate on that website. In Chelsea is a small boutique hotel, called the Star Hotel, starhotelny.com I believe, I have never stayed there. I have also used VRBO.com to rent apartments in NYC , there is one great one I rent in Chelsea. You can search by neighborhood and you can also rent some for just a few nights let alone longer periods.
